I think there are some technologies that you get for free as a starting faction.
How do we handle these?

Well, you don't get them for free as a starting faction. You get them for free from the Union. See the Union Technology Registry.
On a side note: Please note on your bookkeeping page any technologies you acquire. This includes technologies you acquire from the Union. (See Veolian Commonwealth (Bookkeeping) for an example.) If you didn't note a tech on your bookkeeping, you don't yet have them -- and if you can't communicate with Unity for any reason, you can't acquire the free techs until you can again communicate.
EDIT: (Chriz was a tad faster) I liked that approach as well. It leaves a clear trail of evidence.
